On my way to a company seminar, a deer hit my car, causing a lot of damage. As it was my car, not my company’s, my auto insurance will cover the damages. But who pays the deductible?

You will pay the deductible. Although you were on your way to a seminar (a business/work-related activity), the company's insurance generally does not cover an "act of nature" that causes damage to your personal vehicle.
